Although the Classified Information is considered as a second or third level of canon, and it's believed that "the information appears to reconcile fully with the show", there are some subtle points where CI follows the in-game logic. There are several evidences that the game does not completely reconcile with the show actually.

The Use of Eva Unit 01 by Seele

The section of CI on the Human Instrumentality Project states: "The first step is the completion of Eva — the body of a god and throne of a soul — via the installation of an S² Engine. The interfusion of souls follows. Afterward, our final natural enemy, the Spear of Longinus security device, is annihilated. Thus, that which is nearly divine, or perhaps a god in and of itself, is brought to completion, and, with the Spear gone, cannot be destroyed by anyone."

This means that Seele intended to use Unit-01 equipped with an S² engine as a body of the human-made God. They also wished to destroy the Spear of Longinus which might interfere with their plan.

Facts from the show suggest that the use of Unit-01 wasn't planned originally, and Seele intended to use angels (Adam and Lilith) to create a God-like being which then can be used as a medium of complementation. Seele probably need God's creative power of such being; as it was stated in the episode 24, God's creative power allows to create something out of nothing (humans are always obliged to begin with something). The Spear of Longinus is an essential part of the plan here, and Seele need it along with a God-like being to form the Tree of Life. Actually, all this is a part of the technology of First Ancestral Race which allows to transform Humanity to an immortal being (it would not be equivalent to God or FAR, as Seele's fear of blasphemy suggests).

There are several points in the show which confirm that the use of Unit-01 wasn't planned originally:

  • "I didn't expect it [Unit 01] to use such a manner to take that [Angel's core] in. That incident was very different from our scenario." [Seele, ep. 20]
  • "We have no intention of creating a new god. A living god created by us. It's blasphemy." [Seele, ep. 21]
  • "We expect you to carry out the project using a duplicate of Lillith, Eva Unit 01. That's different from Seele's scenario." [Seele/Fuyutsuki, EoE: ep. 25]
  • "The Committee will use the Eva instead of Adam and Nerv to realize it [Instrumentality project]." [Misato, EoE: ep. 25]

The Goal of Complementation

In CI Seele's goal of complementation also differs from their goal in the show.

The section of CI on the Human Instrumentality Project states: "Seele's intention for this man-made god is to guide the elite (themselves) to state near that of God's."

In the game they wanted to transfer only their souls into the God's body created from the Unit-01, but there are no indications of this in the show. As it stated by Seele in EoE they intended to transform Humanity into its true form:

  • "A fated destruction will lead to the pleasure of resurrection."
  • "By using the incomplete soul of Evangelion Unit 01's pilot we'll complement the souls of humanity."
  • "Return the people to their true form through the equal means of prayer and death. It leads us to a tranquillity of the mind."

This may mean that Seele intended to transform Humanity into a true descendant of Lilith through her egg (the Black Moon), using Shinji's wish to escape from society which hurts him, so the egg was the destination of the souls in the show, as it was shown in EoE. There also were no indications of Seele's presence in the Unit-01 after all these events (only Yui who complained of solitude was there). The phrase of Keel Lorenz: "Everything's going well." just before his decomposition to LCL means that their complementation along with the rest of humanity was the part of the plan, as it opposed to the scenario from the game.

The scenario from the show fits to the Kabbalistic myth about Lilith, where she was cursed and destined to give birth to cursed children: demons called Lilim. The goal of the Instrumentality Project here is probably to overcome the curse of death, although it's hard to say, did Seele actually knew about this. Being a religious society they may had thought that they are restoring Adam Kadmon from the souls of all Humanity and are about to bring Heaven to the Earth.

Third Impact from Angels

In NGE2 angel is able to initiate an impact by a contact with Lilith, although there is a strong evidence that angel can not produce an impact in the show. The classified information contains some details on Angels' intentions: "Some of them were trying to access Lilith and reset all life, some of them had nothing in mind, and some were trying to recover their progenitor Adam.", although nothing is said about the impact here. The section of the CI on Third Impact states: "It is thought that Third Impact will occur if an Angel comes in contact with either Lilith (in Terminal Dogma) or Adam.", which means that the possibility of Third Impact from Angels is not known precisely. Thus, CI is ambiguous on this topic and allows the both possibilities.

In the TV-show the information about Angels' version of Third Impact is only known from Kaji and Kaworu. It is stated by both Kaji[1] and in particular Kaworu[2] that contact with "Adam" (actually the white giant Lilith placed in Terminal Dogma and misidentified as Adam by Kaji) will result in Third Impact and the end of humanity. This information is definitely a lie because Angels are actually trying to reach Lilith. If this information would be true, and all angels are obsessed with the anger to humans and wish to initiate Third Impact to exterminate them, Ramiel would bore to Adam's embryo. There are also no reasons to keep Adam's embryo out of Tokyo-3 (Kaji had smuggled it there), which is an unique fortress-city that consumes the most of the resources of the devastated world. But the problem is that it's not possible to prove or disprove that an Lilith to Angel contact would produce an impact without the knowledge of its mechanism. There are some hints on the mechanism of impact, though:

  • In the episode 5 Ritsuko states that DNA of humans and angels differ less than to 2%.
  • Second Impact was initiated by the contact of a human (the test subject) with Adam.
  • It was mentioned in the episode 21 that Second Impact [it was the anti AT-field event] was caused by actuation of the link of Adam's anti AT-field explosive system with his S² Engine: "The S2 engine and the explosive system are being linked! We can't stop it!", so human DNA may be a key for this (there are also several other examples of helical biotechnology: the lance and S² Engine itself).
  • In the 22-th episode, when it was necessary to send Adam-based Unit-00 into Terminal Dogma, Misato had suspected that an impact from angels be a lie: "It's a lie? Second Impact wasn't caused by contact with an Angel." which supports the version of DNA-based mechanism of the impact. Moreover, an impact initiated by a contact of Adam with Angel looks absurd because it may destroy Adam at the planet inhabited only by Angels. It's also worth to notice that if the mechanism of the impact is the same regardless of circumstances, Nerv would never put Unit-01 (made from a half of Lilith) into the fight, because any angel may initiate an impact through a contact with this unit.

Eva's Resident Soul

CI states that the resident soul should be pilot's mother: "The soul of the pilot's mother, which is placed within the core, acts as a medium and makes piloting possible." It not prohibits any other possibilities, though, and it seems that in the show this may be a soul of a relative (it's nothing known about Toji's mother, but it was mentioned that Toji's sister has been transferred into Nerv's medical facilities before the test), or even a copy of pilot's personality (as it was shown in the episodes 14 and 23 Unit-00 may contain a copy or a set of copies of Rei's personality).

  2. Kaworu, in Episode 24, also mentions that "Because it's my destiny to continue to live even if it may result in the destruction of humanity", implying that his goal to reunite with Adam would cause the end of humanity.
