The list of Personnel Weapons, weapons used by the JSSDF or Nerv, was compiled by The Internet Movie Firearms Database[1]. The firearms listed are from the End of Evangelion movie and the TV Series.
Handguns
Browning Hi-Power Mark III
The Browning Hi-Power[2] is the standard-issue sidearm used by JSSDF commandos during their invasion of Nerv during Episode 25'.
CZ-75
The CZ-75B[3] is used by Gendo at the end of Episode 25' when he shoots Ritsuko.
Glock 17
The Glock 17[4] is used by Nerv personnel. Hyuga retrieves a Glock 17 from his desk when the JSSDF starts to invade Nerv HQ, but like most Nerv personnel, he has no weapons experience beyond basic training, so he nervously checks it by saying "safety off" aloud to himself. Since the Glock 17 has no external safety, it's curious as to how he accomplished this. The answer may be that it is one of the End of Evangelion English dub translation's notorious script problems: The original Japanese version apparently doesn't have Hyuga say an equivalent line to this (unless there's an outside chance he mutters it under his breath) and it appears that the English dub just added in "safety off" to match his lip-flaps when he was talking.[5]

Misato fires 10 rounds in succession when fighting the JSSDF soldiers. All three of the main H&K USP variants carry more than 10 rounds per magazine, so its difficult to tell which kind she uses.
The same gun can also be seen in Stage 32 of the Yoshiyuki Sadamoto's Evangelion Manga when Misato points it at the back of Kaji's head.
R-92 Revolver
Ritsuko uses a Russian R-92 Revolver as seen during Episode 25' when she points it at Gendo (and Rei Ayanami standing behind him) as she is about to cause the Magi to self destruct.
Sub-Machine Guns
Heckler & Koch MP5A3
The Heckler & Koch MP5A3[7] sub-machine gun is briefly seen during Episode 23, carried by the Nerv HazMat recovery team sent to salvage Evangelion Unit-00's Entry Plug.
Steyr MPi 69
The Steyr MPi 69[8] is used by Nerv personnel. The Nerv security personnel (who were easily overwhelmed by the JSSDF) in Episode 25' and Aoba are seen carrying these sub-machine guns.
Assault Rifles
Heckler & Koch G11
The Heckler & Koch G11[9] assault rifle was used by the JSSDF invasion force during the beginning of Episode 25'. While the G11 program never really caught on and is now considered defunct, it would have been considered "futuristic" in 1997 when End of Evangelion was made. It was an advanced prototype in the 1990's, so at the time it was a reasonable prediction that weapons design might lean this way by 2015. A major feature of the HK G11 is that it fires caseless ammunition. Notice that when JSSDF soldiers fire their HK G11's in the movie, they never expel spent shell casings.[10]
Other Weapons
M2 Flamethrower
A JSSDF soldier uses an American M2 flamethrower[11] to flush-out and kill Nerv personnel in Episode 25'.
Panzerfaust 3
The Panzerfaust 3[12] antitank grenade launcher is used by a JSSDF soldier in Episode 25'.
