This is, along with the fact that Rei has been staring at Shinji as much as he stared at her (the easy-to-miss shot in the cage from ep 5 vs the shot where she is seen watching Shinji and his friends from inside the shool building) one of the things that have been made more obvious in Rebuild. Note that she is not, like usual, staring straight ahead, but looking down, i.e., directly at Shinji. EvangelionFan: Colour-wise, this is a fairly cool shot, and it fits the tone of the episode so far. UrsusArctos: Rei's expression looks strangely maternal. ReiAyanami25: The maternal expression could be another hint of Rei's identity.
