Kendrix: The way she's holding the glasses, which have been shown to be a source of security to her, (end of ep 5) might suggest that she is unsure about something. I would even say that she appears to be a little worried. This is the first moment to establish Rei II as not very resentful, a quality that provides a contrast to Asuka and will be displayed again towards the afore mentioned Second Child in ep 22. - She was quite angry at Shinji earlier, as he insulted Gendo, but she quickly sets her anger aside after Shinji was involved in an almost fatal battle, to the point that she stays at his side. She can't already have been ordered to inform him about the shedule since the NERV people haven't thought it up yet.
In Rebuildverse, Gendo could've sent her, but here, her only reasons real reason for staying by Shinji seem to be worry and/or curiosity.
There's no telling whether she was doing it conciously, but she seems to be reciprocating his spontaneous worry over her from ep 01. This time, their roles are reversed and Rei is the 'protector' while Shinji is the fragile one. These roles will get turned around again and again, so from the very begining, the S/R relationship has been balanced. Neither has a dominant personality that would smother/intimidate a less dominant person, and neither would think him/herself higher than the other, in sharp contrast to the A/S relationship where one of the partners (Asuka) is clearly the dominant one. (Of course, Shinji and Rei are not perfect either, and a bit of dominantness and self-confidence wouldn't harm either of them, but that's another story.)
