Dr. Naoko Akagi was the chief scientist of GEHIRN, and designer of the MAGI supercomputers. She was also the mother of Ritsuko Akagi, who followed in her mother's footsteps and ultimately worked alongside her at GEHIRN, though Ritsuko ended up being overshadowed by her famous mother.
As the head scientist for GEHIRN, NERV's predecessor organization. Naoko was heavily involved in the creation of the Evangelion Project with Gendo Ikari. Eventually, she began an affair with Gendo, but he was really just using her for her scientific talent.
Naoko designed the three MAGI supercomputers, which she copied her own thought patterns onto. Naoko felt that the MAGI represented the three aspects of her personality: herself as a scientist (Melchior), herself as a mother (Balthasar), and herself as a woman (Casper).
Soon after the finishing touches were put on NERV HQ and GEHIRN was ready to be transformed into NERV, Rei I called Naoko an "old hag" and said that Gendo referred to her that way in private. Naoko realized that Gendo was simply using her, and in a fit of frustration and rage, strangled Rei I to death. Naoko then died from a fall from the top of Central Dogma onto the MAGIC computers below, which she herself had built. It is unknown if someone assassinated Naoko, though there is no suggestion of this and it seems that she committed suicide (the manga adaptation by Sadamanto explicitly shows that Naoko killed herself).
