I wrote this, but I'm not sure if the line of thought should go here or not. Pasting for people's thoughts:

In Episode 22, the Angel Arael appears to initially target Kyoko for psychological probing, implied directly by Ritsuko's instructions to "Shut out the feedback from the Eva." This may explain Kaworu's words in 24 about how Eva-02 has "shut her soul away".

That the Maternal portion of Kyoko's soul was absorbed into Eva-02 during her cotact experiment is not just "prevailing theory" based upon soul division; it comes straight from the C.I.:

When Asuka's mother carried out the experiment with the Eva's core, only part of her soul — the maternal component that loves her daughter above all else — remained within Eva Unit-02. This is the reason why she could not recognize her daughter.
