Apart from having a different shade of hair color (more of a strawberry blonde), Asuka's personality and origins are vastly different from those seen in the anime. In the manga she is a test-tube baby, proud of being "The product of an elite sperm and an elite egg". She is also trained in the martial arts, and singlehandedly beats up a group of thugs who threaten her and Shinji. Her family situation is also different- the issue of her father, Langley, is never brought up, but as in the anime, she does want her mother's attention and love. She was actually throttled by her dysfunctional mother, and later "reenacts" this with Shinji when hospitalized.<br />

The [[Third Angel]] is escaping, and Mari is out to stop it in a series of corridors and tunnels. A fierce battle occurs where Mari ultimately has to self-destruct Eva-05 to defeat the Third Angel. After the Angel is destroyed, Gendo praises his son via a voice only communication.<br />

Meanwhile, Rei is learning how to cook in preparation for the dinner party. She cuts several fingers in the process. Asuka also tries learning how to cook. Rei sends out invitations to the party to everyone, even Asuka, although Shinji has no idea that Rei invited Gendo.<br />

Eva-03 arrives and Asuka decides to be the test pilot so Rei can have her dinner party. Asuka talks with Misato before the test, saying that she now understands being with others is a good thing. Inside the [[Entry Plug]], Asuka realizes that she's smiling before she's sucked into the depths of the [[core]]. Eva-03 is taken over by [[Bardiel#In_Rebuild_of_Evangelion|the Ninth Angel]], setting off an explosion at [[Matsushiro]]. Gendo, Rei and Shinji are notified of the emergency.<br />

The children's song "Today is the Day for Goodbye" begins to play. The controlled-Eva-01 bites the Entry Plug after dismembering the Angel. Shinji climbs atop the Nerv pyramid in Eva-01, beginning to stomp on it. He yells that Gendo needs to see what it's like to lose somebody important, before Gendo orders the LCL pressure to be increased. Asuka is shown alive but within urgent care, inside a machine similar to the one from the [[Ramiel#Rebuild_of_Evangelion|Sixth Angel]]'s first encounter with Shinji. Ritsuko comments that Asuka is a valuable sample. <br />

Misato tries to convince Shinji to stay, saying that Rei wanted to hold the dinner party so Shinji and his father could grow closer. Shinji decides to leave anyway. Rei comes across Shinji's abandoned SDAT inside a garbage bin and takes it. <br />

Shinji tries to leave Tokyo-3 but the arrival of the next Angel is reported. At Nerv, Mari hijacks Eva-02 and launches into the [[Geofront]]. On the Moon, Kaworu prepares his descent to Earth, standing atop the Mark-06. The [[Zeruel#In_Rebuild_of_Evangelion|10th Angel]] attacks, severely damaging Tokyo-3's defenses and causing massive explosions all around. At Nerv, Gendo is unable to active Eva-01 with the Dummy System and questions why Yui is doing this to him. Shinji arrives, telling Gendo to let him pilot Eva-01. Much as in the original series, Eva-01 stops the Tenth Angel from destroying the bridge and battles it till it loses power on the surface, losing an arm in the process. In the darkened entry plug, Shinji's eyes glow red as he yells "Give me back Ayanami!" before Eva-01 suddenly reactivates. Eva-01 blocks the Angel's attacks with a strong AT Field and regrows its missing arm. Eva-01 slices the Tenth Angel in half with eye beams, opening up the core.<br />

Rei's voice tells Shinji that she can be replaced. The song "Please Give Me Wings" plays. Shinji denies Rei's claim and gradually enters the fused Tenth Angel and Eva-01, saving her. The story begins 14 years after the events of the previous film. Most of Nerv's original adult staff, sans Gendo and Fuyutsuki, now belong to an organization called [[Wille]] (German ''Wille'', "will"), led by Captain Misato Katsuragi, and including Eva pilots Asuka (in Eva-02) and Mari (in the new Eva-08), [[Sakura Suzuhara|Toji's sister Sakura]], and several new characters. From their flying battle ship [[AAA Wunder]], the two Evas launch a mission into low orbit to retrieve a giant tesseract wherein Eva-01 has been contained, with Shinji absorbed within all this time. The 11th Angel, a collection of mechanoid orbital drones, go on the offensive, with one ultimately revealing itself camouflaged on the tesseract. When measures against it fail, Asuka pleas for Shinji to do something, and Eva-01 rouses briefly to destroy the Angel through a crack in its container. Eva-02 and the tesseract fall to Earth, as Kaworu watches, and says, "Welcome home, Shinji Ikari. I've been waiting for you."<br />

They return to the Wunder, currently positioned in polar waters with a fleet of warships and aircraft carriers. The crew salvages Shinji from Eva-01. He is equipped with the Deification Safety Switch, a collar device meant to monitor his activities and prevent him from piloting an Evangelion, specifically by being able to terminate him. Eva-01 is put in place as an energy source for the fleet at the core of the main ship, the ships become airborne, and Wunder's main weapons destroy the Angel.<br />

Shinji demands that Gendo explain himself, but Gendo does no respond, instead ordering that the entry plugs [[LCL]] pressure be raised to the maximium, saying that Nerv has no time for a child's tantrum. While Shinji is trapped inside Eva 01, he experiences an extended [[dreamscape]] in which Gendo features prominently. While Shinji reflects on his reasons for fighting, images of the [[Angels]] along with the word "enemy" rapidly appear. As Shinji chants "Enemy" over and over, gradually these images are replaced with images of Gendo. As the sequence reaches a crescendo, an apparition of Gendo suddenly appears, towering over Shinji with glowing eyes, and set against a red backdrop.<br />

At this, Shinji becomes enraged, denouncing Gendo for both hurting [[Toji]], and for killing his mother [[Yui]]. Following this, in images which recall his final attack on [[Shamshel]] in [[Episode 03]], Shinji is seen bathed in red light, screaming as his images morphs into that of Eva 01, which stabs upwards with the [[Prog knife]], presumably towards Gendo.<br />

This is interrupted by an image of [[Rei]], her back turned to Shinji. Rei asks Shinji why he hates his father. Shinji replies that Gendo abandoned him, and doesn't need him. Rei asks if she is Shinji's substitute, and Shinji agrees, saying Rei was the reason he was abandoned. But Rei says that Shinji "ran away" himself. Shinji rejects this loudly, repeating that Gendo is to blame for everything. As images flash by of Shinji's arrival in [[Tokyo-3]], Shinji reveals that his intention on coming to the city "that time", was to tell Gendo that he hated hated him.<br />

The dreamscape then shifts to revisiting of Shinji's first meeting with Gendo in the [[Eva Cage]]. This time, Shinji asks if Gendo is saying that he must put himself in danger. Gendo replies much as before, saying that he needs Shinji, and that no-one else can pilot Eva. Shinji again says that he has never seen Eva 01 before, and could not possibly pilot, but this is denied by Shinji himself, who appears dressed in his [[plug suit]]. Shinji then says that he did know the Eva, and realises that in the Eva Cage he was running away from both his father and his mother.<br />

Following the [[Zeruel]] incident, Gendo places [[Eva 01]] under [[lockdown|Eva 01's lockdown]]. When [[Arael]] attacks [[Eva 02]], and begins to [[Arael and Asuka (Dreamscape)|probe]] [[Asuka|Asuka's]] mind, Shinji declares that he will rescue her in Eva 01. However both Fuyutsuki and Gendo overrule this, with Gendo saying that he will not risk any corrosion of Eva 01. When Shinji protests that Asuka is in danger, Gendo bluntly states that he does not care, and orders Rei to use the [[Lance of Longinus]]. This is Gendo and Shinji's last conversation.<br />

During [[Third Impact]], as [[Rei-tachi|Rei's]] begin to [[Tangifaction|liquify]] all life, [[Yui]] appears before Gendo in [[Terminal Dogma]]. After telling her that he has awaited their reunion for a long time, Gendo confesses that he only causes Shinji pain when the two are together, and says it is better that he does nothing. When Yui asks if he was afraid of Shinji, Gendo tells her that he doesn't beleive he is worthy of anyone's love. Yui, [[Kaworu]] and [[Rei]] all comment on how Gendo has himself [[run away]] from others and the world.<br />

=== The abandonment ===<br />
Gendo's abandonment of Shinji forms the central element of their relationship. Gendo's own unwillingness to form relationships, coupled with Shinji's fears of Gendo after Yui's death, have lead to their mutual estrangement, made permanent by Gendo's decision to live apart from his son.<br />

Shinji has been profoundly damaged by this event, both in his relations with others and with himself. Shinji harbours deep resentment towards Gendo for this abandonment, driving him still further from his father. However, Shinji's resulting apprehensiveness leads him to seek acceptance and praise from others, and ultimately from his father, and to gain this through piloting Eva 01.<br />

However, as revealed in his confession, Gendo believes that he can only ever cause Shinji pain, and so maintains his distance, making Shinji's efforts ultimately futile. Nevertheless Gendo has a need for Shinji to pilot, and is forced to summon him, and ultimately keep him close at hand in Tokyo-3. Gendo continues to use Shinji in his role as a pilot, while still rejecting his own role as a father.<br />

Thus Gendo and Shinji are locked in a dysfunctional relationship. Shinji needs Gendo's acceptance, and seeks this by piloting the Eva, even though he does not want to. Gendo in turn does not want to keep Shinji close, but needs him as a pilot, even though he knows it cause Shinji pain. While their relationship temporarily improves under this arrangement, with Gendo praising Shinji, and the two eventually being able to visit Yui's grave together, ultimately the exploitative nature of this relationship is brought to a head in the [[Eva 03]] incident: Shinji is unable to do what is neccessary to win Gendo's acceptance, and Gendo will use Shinji in whatever way is neccessary regardless of how much this hurts him. Without the crutch of praise and piloting, their relationship falls apart.<br />
