Note:

In a flashback in ep. 25, we hear insane Kyoko begging Asuka "Please die with me". In the scene in The End of Evangelion where Asuka finds her mother in Unit-02, Kyoko repeats, "You mustn't die! You must live! You're alive!", several times. But mixed in with these lines is "Die with me." This makes it seem likely that after her death the rest of Kyoko's soul was salvaged into Unit-02 as well.
